Micro-ATX boards are shorter, but same depth as ATX, so should fit.  1650S will block the top PCIe x1 slot, leaving you only 1 open slot.
1650S needs more power than PCIe spec - make sure you have 6-pin cable on your PS.

Should be fine, I'd take a look into a 5600XT though. This card will probably be showing it's age soon, it does fine for most 1080p games at 60fps now, but another generation or two of games and it will probably hold you back from steady 60fps in newer and next gen games.

1650 Super will work on any board with PCIe 16x slot AND enough clearance.  That will be your issue - will depend on your case and cabling.  Small boards often go into small cases.
The card is full size & extends 3" past the latch on the PCIe slot - will overhang your board edge.  Also the fans shroud comes down 1.5" from the PCIe 16x slot - may interfere with the connectors at the bottom of board (Fan2, FP audio, FP buttons/leds)

Question is unclear.   Video cards don't depend on the CPU, but on the motherboard and power supply features.  If your MB has a 16X PCIe slot, and the PS has a unused 6 pin cable for extra video power it will work fine.  If you don't have a 6 pin cable on your PS, stick with the 1650. 
Any "bottleneck" will depend on what you are trying to do.  The i3-9100F only has 4 cores, so it will be the limiting factor on most things.  If you are gaming, the CPU doesn't have much effect, the limiter will be the GPU and the 1650S is at bottom end of what is considered a "gaming" card.
I don't game and bought mine for GPU video editing, which the 1650S excels at.

The 1650 Super I think is a good card, but the fans from Gigabyte dont do well imo.
I would look into going with a different maker for this card. Ive had nothing but trouble with the stock fan profiles from Gigabyte. Even if I use MSI Afterburner to make my own profile, this cards fans dont perform well. They ramp up like a rocket firing off, or they rattle at lower speeds.
