Yes, it comes with the green rubber case. It is also hard to see that the underside (hidden) is blue (like luigi's pants) and the b button is brown (like his shoes.)

Is there a green Nunchuk?

No, as far as I know the nunchucks are only available from Nintendo in black and white. A limited edition gold nunchuck was also available through their rewards program at one time.
