I'm thinking about using this with an Asus z170i Pro Gaming motherboard that has its m.2 connector on the underside of the board.  Will this fit in the case with an m.2 drive connected to the back of the motherboard?

Well not that easy of a question, it does have a back cut out, and gives you access to swap CPU and Fan Coolers/heatsinks. But when i tried to change out a M.2 on a Asus Z97i no luck. it was just out of my reach. but I could see it, lol. If you're a moder you could cut it to get at it.
