if you were plug this straight into a fan header on the mobo and not the lil controller that it comes with... will the LED default to a certain color or would it just turn off? how does that work...

The LED will not work without the controller, the FAN and PWM will work just fine though. I was about to put 8 of these in series with a PWM 8way splitter then made a custom wire to the 5th pin and linked them all together at the hub. From there I ran the cable back to the controller and plugged it into the 5th spot as well, so now my controller only controls the colors and my MB controls the fans via PWM.

Can you run the fans from the controller box without the LED's on?

Yes, you can turn them completely off from the controller. But why would you want to!?
