I'm trying to get 4K Display onto my PS4 Pro, is the display1.2 input the only input that will run 4K? HDMI is only showing up to 1080

It could be the cable, some HDMI cables only support a 1080p. Do you have another 4K screen you can test  it on? I don't own a PS4 so I'm not sure if it comes with a 4K capable but it could be the reason that the PS4 is not detecting the higher resolution.

If i game at 2k, will the 4k refresh rate of 60hz go up at all? or does that not change with the resolution?

In order to get 4K @ 60Hz you need to have the display port input. HDMI will not give 60Hz @ 4K.
