Does anyone know if the Intel Core 2 Quad Q6660 works in this motherboard? I can't seem to find the information I need.

It definitely will not work. This motherboard only accepts socket 1155 CPU's. The Q6600 is a socket 775 CPU, a few generations back.

Does this have a automatic fan controller?

If you mean does the cpu fan go faster when the cpu gets hotter, the answer is yes.

If I have a GPU in the PCI 1.0 slot, will I see any adverse effects? I currently have a GTX 770 in one (my heatsink covers my 3.0 slot) and I can't even run a game on one monitor, and youtube on the other without major stuttering.

Short answer, No. There is no reason why a GTX 770 will not work in the first pcie x16 slot (slot 1) unless there is hardware issues.

Make sure all your video drivers are installed. Computer Management -> device manager -> display adapters -> if it is identified as a gtx card the drivers are good. If it just says "display adapter" you need to install drivers.
