Thinking about getting this or another comparible product to install freebsd for a DC/Mail server/2ndary internal firewall/ media hub. I am wondering can I get rid of this windows 8.1 crap and install BSD 10.1?

I don't see why you couldn't, I immediately reformatted the drive and installed Windows 7 on it and a quick Google search shows others who have installed Linux on it successfully. Good luck!

What kind of memory this system takes? Can any one share the model or item of memory they have upgraded. Thank You.

This EEE-Box takes 204-pin SO-DIMM DDR3 1333 memory (PC3 10666) with timing of 9-9-9-24, although I would guess that it will work with 1600 (PC3 12800). There is one gotcha: it must be 1.35 nominal voltage - 1.5 will not work, and I do not see any voltage adjustment in BIOS. 
It is supplied with one slot of two filled by one 2GB DDR3 card (as I purchased it from Newegg). It will accept two DDR3 cards, of maximum 4GB each.

WHAT Intel HD graphics chipset? They make a crapton of cards. HD2000, HD3000. HD4000, HD4500 ???

The graphic chipset included in this machine are considered embedded, and not part of the HD series of chips. The Intel HD graphics drivers chipset for Windows 8/8.1 does contain these drivers, so I can see how there may be some confusion as to what kind of chipset it actually is. If you wish to downgrade to Windows 7, you have to download the special embedded drivers located on the Intel website.

Google search J1900 Graphics Driver, the first website that comes up (Intel EMGD) is the one you want.

This website contains all of the information pertaining to the J1900 and what drives its graphics. 
My last note is that these Windows 7 drivers need 7zip to extract the driver files... it's a 7z file.

Intel say their J1900 has 4 cores, but the description here says this has 2 cores. Which is it? It can't be a J1900 and have only 2 cores, so either the title or the description must be wrong.

Info is wrong. the J1900 has 4 cores.

I have mine setup as a HTPC and it works perfect for that. I added another stick of 2G dram and it made it quite a bit snappier ( now using dual channel interface).

Will it hold a 3.5" drive or is it limited to laptop drives?

It comes with a 2.5 inch drive . Mounting hardware will not mount to a 3.5 inch drive.

Does this come with the Windows 8.1 key, so that I would be able to install it on an aftermarket SSD?

Not that I know of, but you can image the disk onto the new SSD and you will be fine

I'd like to upgrade the memory on this box to 4GB, so wondering: Is the 2GB of memory included with this device on a single DIMM, or is it 2 x 1GB DIMMs?  Is this using 204 pin laptop memory?

Supplied as one 204-pin 2GB SO-DIMM DDR3 as I purchased it. I upgraded to two 4GB cards, the maximum according to the mfgr. Uses DDR3 1333 (PC3-10666) timing 9-9-9-24, but I would think it will work with DDR3 1600 (match the cards). GOTCHA: must be 1.35V, not 1.5V; I cannot see voltage adjustment in BIOS. Easy to upgrade, but find a video demo of how to open the case. Drive on the other hand has a proprietary bracket difficult to remove from current HD short of a chain saw; I constructed a mount of rubber and felt for a drive upgrade.
