I want to run 2 rtx 2080 ti graphics cards sli that require three slot spacing, can I do that with this motherboard?

Yes. There are 3 slots and the first 2 slots are triple spaced. Any 3-slot cards are actually 2.5-to-2.75-slot sized so there is at least 0.5 to 0.25 spacing besides the in-line cooling across the length of the cards. I have one of the EVGA "3-slot" (2.75-slot actual height) cards and I could fit another one directly below it with this motherboard.

USB 3.1 Gen 1 ports on this motherboard are backward compatible with USB 3.0 and USB 2.0 devices; however, a USB 3.1 device should be plugged into a USB 3.1 port, in order to take advantage of the device's higher speed potential.  The rear input/output panel has 6 X USB 3.1 Gen 1 ports which can all be used with USB 3.0 devices at USB 3.0 speeds.  Two of these six 3.1 ports are controlled by an ASMedia controller, while the rest are controlled by the Intel Z390 Chipset.  Port number 10 is a dual purpose port that can be used as the USB BIOS Flashback as well as a regular USB 3.1 Gen 1 port.  Other ports available at the rear I/O panel are as follows: 3 X USB 3.1 Gen 2 Type-A ports and 1 X USB 3.1 Gen 2 Type-C port.  The rear I/O panel also has optical and audio ports; 1 X LAN port and 1 X HDMI port.  The remaining 2 items at the I/O panel are buttons.  Note: if you want to make use of USB 3.1 Gen 1 speeds from a front panel, make sure you have a chassis (computer case) with USB 3.1 ports in the front.  If you have an older chassis with USB 3.0 ports in the front, then connecting the USB 3.1 cable from the chassis to the proper connector on the motherboard will provide you with USB 3.0 ports in the front, because 3.1 is backward compatible with 3.0.  If your chassis has no front panel at all, but affords you a bay, you can fit an after market USB panel in the front bay in order to take advantage of extra ports at the front.  The motherboard also includes mid-board headers (connectors on the bottom of the motherboard) that support 4 X USB 2.0 ports controlled by the Intel Chipset and 2 X USB 2.0 ASMedia headers which support 4 X USB 2.0 ports.

I have a 1080ti as a main gpu and 1050ti as a sub gpu. If I attach 1050ti on the first pcie slot and attach 1080ti on the second pcie slot, does my main gpu get slower? It is not gonna be used as a sli. As well, if I attach 1050 ti on the first slot and 1080ti on the third slot, does 1080ti get slower?

Thank you for contacting us in regards to your question. 
The first PCIe x16 slot (PCIEX16_1) is wired as a x16 slot. It is recommended to use this slot for your main graphics card. The second slot (PCIEX16_2) is wired as PCIe x8 . PCIEX16_1 and PCIEX16_2 will run in PCIe x8/x8 mode when the second slot is used. The third slot (PCIEX16_2) is wired as PCIe x4, it is not recommended to use a graphics card in this slot.

There are articles you can read on the effects of using less PCIe lanes on high powered graphics card such as the GTX 1080ti. There is a small performance decrease.
