Is this motherboard compatible with an Intel i9 13900k?

Yes, supports 12th&13th gen without bios flashing, and 14th gen with the flash. The 13 in 13900k indicate 13th gen and the 9 means i9

Which M2 port should I use on this board?  I'm a little confused about the impact it has on the GPU PCIe slot.  Does a specific m2 port not cause problems?

If the first M.2 slot is populated, the PCIe gen 5 lanes that go to the top GPU slot will be bifurcated in order to share bandwidth with the M.2 slot.
This causes the first GPU slot to run in x8 mode. Therefore if you plug a GPU into the top slot while the first M.2 is populated the card will have half the available PCIe lanes and consequently half the available bandwidth you would expect otherwise.

The other M.2 slots seem to have their own dedicated PCIe lanes, no bifurcation necessary.
Since there are no PCIe gen 5 GPUs on the market as of yet (and certainly none that can saturate that much raw bandwidth), you could get away with putting a GPU in the second slot and still using the first M.2 slot. Although, as far as I know, there are also no PCIe gen 5 SSDs available for consumers so unless you use up the other 2 (3 with the hyper M.2 card) M.2 slots or you happen to have more than 2 PCIe gen 4 SSDs (you can use the hyper M.2 card to connect 2 PCIe gen 4 M.2s to the second M.2 slot) you will not really need to use the first M.2 slot.

I want to buy this board but after reading the reviews, I'm not so sure. It sounds to me like people are mentioning usb, sound, and ethernet issues. Those are all drivers. The south bridge, also drivers and firmware. There shouldn't be a problem. I currently have the Z690 A gaming wifi for a white build. I installed windows from a dvd, followed by the driver disk using an optical drive. 
I guess I could always send it back, but should I buy it to begin with? Should I get the Z790 version instead?

Hi there, have you also installed the latest driver from product support page? Personally I will look at Z790 for more and faster RAM support and better expansion.

Has anyone tried to install a large air cooler like peerless assassin or noctua?   It looks rather small around the socket. I currently have the z690 a gaming wifi with an aio. I don't imagine the E model to be any different from the one I have.

If I install the M.2 in the top slot I understand lanes will be shared with the top pcie slot making it run at 8X. But isn't that the same as pcie 4.0 at 16?  My gpu is actually pcie 3.0.

I'm am no expert on this matter and I'm pretty sure there are some youtubers that cover this topic regarding these shared lanes. LinusTechTips I'm pretty sure covers this exact board.

Anyways, my understanding is this:
Yes the M.2 Slot and the Top PCIE slot share lanes. So if there is a M.2 in that slot and a GPU that 16X lane becomes 2 8X lanes. That's what is stated and gone over by everyone else. But I will let, however, up through the current gen GPUs they are all using PCI 3.0, not PCI 4.0. I have my 4090 and my M.2 in this specific lane and I don't notice any difference. It is still insanely fast. I don't think you will notice it. I surely haven't.
