Which side does this panel go on?

It most naturally goes on the left side if you're facing the front. This is the side that the PCIe slot(s) will be on, so it showcases your video card nicely.
The right side seems to fit the panel with the power button and USB3 ports. You may be able to swap that to the other side but then the indicators will look upside down and a little off.

i have a gtx 660 that takes air im through the panel, would there be an issue with cooling the gtx?

It does restrict airflow to the graphics card, but as long as you have good airflow through the case you should be fine.
