The rear i/o shield is removable and interchangeable correct?

Yes - the rear i/o panel is changeable.  These are great cases for the price.  I have purchased 2 of them for a ASUS KGPE boards.  Here are my observations:

* The case is really flimsy.  Not too bad when you get the board mounted and all that, but I would be very careful with this case if you intend to move it around a lot.  I don't think it'd hold up very well.  For me, it wasn't an issue, because I rack them and leave them.

* The mounting holes for the KGPE did not line up properly and required some machine shop skills.  I knew this going in, but the price was right, and there weren't very many alternatives - and so I opted to modify it for a good fit.

Question 2

Just wanted to double check to see if this case comes with the fans mentioned?

Yes does come with fans.  I needed a rack mount case for a PC not Server.  This case has lots of room but is light and not real sturdy.  Did not find a  better case to use so may have to live with it.

Question 3

this case says it supports up to 12 inches in the width of the Mobo, will a mobo labeled as 12.1 inches fit okay? or is that too much of a difference?

I just opened case and laid ruler over MB area.  12" wooden ruler room to spare.  I do not have full-size MB.  There is between 1/4" and 3/8" between MB and power supply.  And it looks like there is at least 1/4" on other side as well.

Question 4

Motherboard compatibility says "Up to 12" x 13" ATX ", does that mean anything up to that size like Mini ITX, etc...?

I've never tried with an itx mb but so far out of the 3 I've used this for its worked fine. You might want to get bigger standoffs than the ones they ship with it from digikey or something.

do you have the mounting brackets for this system to a rack?

The case comes with attached ears for rackmounting. You just need the screws and cage nuts and clips.

Question 7

IT say the motherboard Compatibility is up to 12" x 13" ATX, would a 12" x 13" SSI EEB work? Or are the standoff screws to different between ATX and SSI EEB to work?

I just bought one and its just a simple empty server case. There's no power supply or any other computer components but it is an excellent case with a lot room. 
I was able to easily take my old server apart and put all the parts into this box.
