specification says that there is slim dvd bay, where exactly?

When you are looking at the front of the server, the slim dvd drive is above the right-most hard drive bay. You can almost make it out in the photo. It is behind a small removable panel.

Question 2

Will this work with a SuperMicro X9SRL-F Server Motherboard? Will the connectors on the back of the chassis line up properly with the backplate?

Yes, the case and motherboard are compatible.  The I/O plate on the back on the case has four of the five NIC locations covered.  That board has three NICs.  You'll have to pop off two of the little covers that correspond to your NIC locations.  I do it all the time with a flat head screwdriver and a firm whack, no problem at all.  Most of their cases have those covers and I always get 3 or 5 NICs on my boards.  Also, I note you're putting an LGA2011 proc in a 1U case.  This will require a very specific heat sink solution.  Dynatron probably makes a couple, as may Gelid, maybe others.

Question 3

Can the rear I/O shield be replaced with a motherboard specific(provided) ATX shield?  The pre-fab'd cutouts do not align with the motherboard I currently have.  The manual doesn't specify.  Thank you.

Unlikely. Standard IO shield is bigger then 1U so all 1U chassis will have a same problem. You have two options: 
1) Do not use shield.
2) Customize shield provided with motherboard.
