doe this come with the verticle gpu mounting bracket?

Yes it has a vert mount but you need the adapter from mobo. Unless your tslking about for the second system. It only has a vert mount. But yes you can mount GPU on board normal or with pcue extension it has adapter for vert mount.

Would I have to use an external RW optical drive with this case?

Do XL-ATX motherboards fit or are those a no go?

From my experience it will fit anything. Not familiar with XL_ATX format. But (and this is from the post) "Dual-system layout lets you install both an E-ATX and Mini-ITX system simultaneously." 
Now that said. I have major customization in my case. I removed the Hard Drive tray in the bottom and the fan mount system in the top. I need the room for water cooling and a massive cooler on top that fits if you drill new holes and remove the slider mount system. I have the front system for bot rads in the front still in.  
If your up for any customizing it will fit anything you want to put in it. I hope this helps.

Can I fit 2 Micro ATX boards in this? Or is the 2nd slot dedicated for a Mini-ITX

The space for the 2nd MB sits on top of the power supply cover. There are existing MB standoffs on there for Mini-ITX boards. So sorry but no, the 2nd position is going to be a Mini-ITX format only. Now I have seriously modified my case to fit a lot in it but the width is not wide enough for anything larger with out serious modification. Even then you would be tight to fit it in there.

Can i install an EK-XRES 140 Revo D5 Pump?Res Combo without drilling into the case?

Hello Greg.  I am not sure as of yet.  I have just began to surface mine.  I am waiting for new 2080TI still.  What I recommend you doing, is reaching out to Corsair.  Honestly, this case has everything so I do not see a reason why you couldn't install that pump mentioned.  As far as mounting, that would depend on the pump and its mounting brackets or screws. If you need the space like i do, YES worth it. Only case you can water cool and have all the hardware in. Even then I had to remove the hard drive trays from the bottom and custom mount the top rad to get it all to fit. No fans also. I have 24 fans in it and they can add up big time.

Will the ASUS Z11PR-D16 EEB Server Motherboard fit in this case?

It says in the specification part that it takes EEB server form factor boards. I can tell you that it can take much bigger than a normal ATX board. Im using a ASUS Maximus Formula XI ATX.  It has another set of mounting holes for even larger motherboards.

Question 9

If I build a dual PC setup, will I need a second mouse and keyboard? Or can I control both setups with one mouse and keyboard?

The best thing to do is buy yourself a KVM switch. I currently have three different systems setup (not using this case but three completely separate systems) and with the switch I can easily move from one system to another using the same keyboard and mouse.  It is so much better than using multiple keyboards which was what I was doing before buying the KVM switch.

However make sure you check out the reviews and do not go for a real cheap option. Some of the switches out there are junk and since this is something you are going to use a lot it is worth spending a few extra bucks and go with a quality choice.

Question 10

How many external drive bays does the 1000D support?

This case is not configured to have 5.25 drive bays if that is what your asking.  Internal SATA drives or IDE drives are a thing of the past.  This case does however, support internal SSD mounting on the back of the motherboard tray which you can access from the french doors on the back.  Hope this helps.
