Are the only USB ports in the back?

No there are two on the top next to the stereo/mic port which is also on front and rear..  There  one USB 2.0 and one USB 3.0  on top front.  The rear has 4 various ones and the old school keyboard and mice ports...

Can this be connected to wifi, or do I need an adapter?

it will need an adapter.  What I did was got a dual band router and set it up as a repeater then plugged in direct.  My modem is out in the living room and this seemed like the easiest option.  Cheaper then paying the cable company to move it and also get better reception throughout the house.

Does this come with pre-installed software or is it a clean Windows installation?

It is just windows.  it is a real nice machine at a great price.  The power supply will let you install 1 more disk drive and 1 more hard drive.  The machine runs great and does everything I need with ease.

Question 4

I need to know if this PC is hyper threaded.  Specifically what this means is, there would be 4 physical cores and 4 virtual cores IF it is hyper threaded. Can you please tell me if it is hyper threaded? Thanks

Question 5

There are two small removable "trays" on the front (not the honeycomb panels) that open up to hold something, with some type of connection in the case behind them. What are these for?

They seem to be cases to use for plugging in a 2.5 inch hard drive with, although I tried it, and you may need some kind of additional hookup or something to get it to work, as it didn't show up and wasn't in my device manager or anything.

I'm a bit nervous to buy this computer as it will be my first "gaming" computer. I know very little about computers overall, so I'm hoping this will be a good investment that will last a few years. My one major concern with it is whether or not it overheats a lot. (I've had horror stories about old PCs overheating and randomly shutting down, so I'm trying to avoid that at any cost.) So does it overheat? :/
