Does it come with software that lets you program the parameters so that if the temp is over X degrees then the fan will spin at X rpm?

No, it does not. The CPU fan and to the MoBo CPU fan connector are hooked to the controller which will not allow the CPU fan to drop below a certain RPM threshold. The other fans can be turned right off by the controller, if you wish, but not the CPU fan. You can manually adjust it's speed but you can't turn it off.

Question 2

Can I use this to  automatically control (Minimum - 100%) a CPU fan? I ask this as I have a ASUS TUF Series and would like to use their fan control settings but would like to use a Delta fan that runs max @ 29.5W. Mobo limited to 24W

Glad you asked. To answer your first question, the product is designed to take input from your mobo (pwm) regarding the cpu fan. The knob will allow you to adjust the cpu fan's speed but not stop it. All cpu's need cooling and you could fry it if you turn the fan completely off. With that being said, you can configure the controller however you want and bypass this safety feature.

For your second question, I don't recommend this unit if power is a concern. I'm using a pico psu (so low power limit)  and I thought I could boot with the knobs on low and ramp them up after boot up. The unit seems to draw alot of power even when the extra fans are off and I'm having stability issues on boot up. I'll probably have to take the controller back out.

Question 3

Is this supposed to be facing into tower? Or does it end up out the front to be easily accessible?

Out the front.  Keep in mind it's a 3.5" drive and most bay slots are 5.25", you'll probably want a front panel converter so there's no gap.

Question 4

What is the PWM port on the back of the unit for? Do you plug the motherboards cpu fan connector into that?

You should connect the PWM port and any 4-Pin on your motherboard with the provided cable (blue black and gray ). There are five ports on the back: Power, PWM Input, CPU Fan,Fan2 Fan3. Did you notice that you can't actually turn off the CPU fan, if you do, it may damage your PC. And personally, I dont recommend to control the pump speed of liquid cooler, it'll affect the cooler's performance significantly. I use it to control my case fans and air cooler, it is pretty simple to adjust intake and exhaust fans separately, and it is works, noise is down. However, there are only 3 ports and I got 5 case fans, hope the vendor can add more on the unit.

Can this be used to control two and three pin fan connectors?

Pretty sure it's for 3 and 4 pin but if the 2 pin is wide enough to fit over the little slide in thing it'll work

What is the PWM input for?  I only want to control the speed of three pwm (4 pin) case fans.  The motherboard is fine for controlling the cpu fan.

that fourth slot controls the led blue lighting that is displays. It gives off some real light if you one of those people who don't turn your computer off at night before bed it will bug you if you sleep in the room with it or if you like it will double over as a night light to keep the Apple boogie monster from getting you. Can you use this in a toolless drive bay?

I don't know.  I have this fan controller installed in the APEVIA CORP. X-MASTER-BK/500.  It has such a tight fit, I had to use brute force just to get it in!  So, I guess you could say my installation was in fact a tool-less installation (ha, ha).
