I recently purchased this Windows 7 desktop because I did not want my older parents to have to learn anything new.  It does not seem to like the old Microsoft 5000 wireless mouse and keyboard.  They both work most of the time but does skip occasionally especially on social media pages.  Do I just need a new mouse and keyboard set?

I have not seen that as an issue with the MS brand keyboards. I would first try using the WIRED keyboard and mouse to see if the problem occurs for both wired and wireless versions. If the problem happens only with the wireless k/b mouse combo then: 1st replace the batteries on the mouse and keyboard. Second: You can try locating the usb transmitter closer to the keyboard by using a USB extension cable.  If those both fail to resolve your issue try a new keyboard/mouse. If the problem happens with a wired keyboard the issue might be the webpage. I see this a lot with pages that have a lot of ads or flash video running in the background.

If I want to hook two monitors up to this PC, what else do I need to get?

These units have 1 HDMI out and 1 Display-port out. To connect dual monitors you will need 1 display-port cable and 1 HDMI cable along with monitors that have a display-port and HDMI input. If your monitors are DVI or VGA only,  then you need HDMI to DVI or VGA and Display-port to DVI or VGA adapters. The HDMI to vga adapters are about $25 here on Newegg.

On this machine, one slot is occupied and one is empty.

how many disk drives can be mounted inside case?

I feet one additional SSD, but it no tray or breaket for it. Just used double side (Velcro) tape and attached it to case. It will be hard to squeeze there regular HDD. 
This model have 3 Sata plugs on motherboard, 
1. Main HDD 
2. DVD-rw 
3. Empty 
I cloned main HDD to SSD, plugged SSD to Sata 1 port, pluged HDD to port 2 and DVD to port 3. 
AND -> order additional -> "20cm SATA Power T/Y Splitter Extension Cable Adapter".There is no powercable for exta stuff so you need to split power cable with this. And hope you exta sata cable for new SSD or HDD (if you will feet HDD there). 
Works like a charm. 
Software for cloning HDD to SSD (i think i used free version)  -> Macrium Reflect Free

Can the 8 GB RAM be increased? I want to speed up the startup time. The computer is plenty fast enough for me once it is started.

My research says it can take another 8 GB Ram for a total of 16
