Does it come with internal Wifi? I see it in the description, but not listed in the specs.

No it did not. I had to buy a wifi adaptor to plug into the usb for a quick and easy solution, which worked fine.

Does the Dell OptiPlex 990 have a HDMI port?

No it did not have a HDMI port. I added a video card to have this, I need it. I purchased one locally for 50 dollars.  I did not know that it should have one. I am well pleased with this purchase.

Is the operating system installed on the SSD or the HDD?

Mine came with Windows 10 installed on the SSD.
