Can tis computer be put on its side or does it have to be level on the desk?

It can be used on its side.  There is, in fact, a HP stand for that purpose that I bought from another seller.  I used my HP 6005 Pro for several months on its side as a backup while I rebuilt my main computer.

I did not use the optical drive when it was on its side.  I think you would have to be careful loading the drive when it is in a vertical position, but I never had a need to because I set up the unit while it was horizontal.

Question 2

Can this model be placed on its side (upright) to fit in  a computer desk and still work properly?

Yes. It can be placed upright. But it does make using the DVD player harder. Also, I purchased 5 of these in April and have had 2 crash within days of putting them into service. Had to send one for refund and another needed RAM replaced.

It does not come with a wireless card. It does however have a PCI express slot so that one could be added. I just used the on board Ethernet port since my router was close by.

It is an integrated NIC, Built into the Motherboard.  Most 2002and newer computer will have one . Some are Discrete cards, in a PCI Slot.

Is the PCI Express x16 an 3.0, 2.1, 2.0...?

I can't tell you which it is but I can tell you that just like usb 2 and usb 3 they are backwards compatible a PCIe 3.0 card will function in a PCIe 2.0 slot. But given when these units were manufactured my best guess would be PCIe 2.0 or 2.1 hope that helps

Onboard sound and video.  No WIFI.

does this unit have a built in microphone? if not, is the sound card compatible with an exterior mic?

There is not a built in microphone.  However, there is a headphone/microphone connector on the front panel and also a line in connector on the rear panel.

It has a chip on the motherboard for audio, but you can put in an audio/video card if you wish.  I did put a cheap card in the unit that I use in my home theater set up because I needed a HDMI output and the card was about the same price as a Display port to HDMI converter.

The built in chip is pretty good, but the separate card has a bit fuller sound
