What is the speed of the HDD? Is it USB 2 or 3

I'll assume you meant SATA 2 or 3.  Your question is worded for transfer rate.  I haven't looked at the drive specifically so I don't know the RPMs, but guessing 7200.

From the Elite 8200 tech manual:
These systems provide up to four serial ATA (SATA) interfaces that support tranfer rates up to 6.0 Gb/s (for ports 0 and 1, 3 Gb/s on all others) and RAID data protection functionality. These systems can also support an external SATA (eSATA) device through an optional bracket/cable assembly

That suggests the first 2 are SATA 3 and the other 2 are SATA 2.  The manual, however was for the full 8200 series, not just the SFF as shown here.

Can windows be upgraded to windows 10 pro?

Yes. For me, Windows upgraded itself to Windows 10 Pro within 24 hours. But be sure to activate windows 7 first before you upgrade. Otherwise you will have to downgrade back to Windows 7 to activate and then upgrade to Windows 10 again.

Are there any 3.0 USB ports?

The one I got does not have usb 3.0 ports. It has 10 usb 2.0 ports (6 in the back, 4 in the front).

Can you upgrade free to Windows 10 Pro or has the deadline passed? Today is 11/3/16

The deadline is long past. I bought a Windows 10 Pro full version on eBay for much less than Microsoft is charging.  Be certain to read any offer carefully and that the seller has a large number of ratings and the ratings are above 98%.

Can I upgrade the Graphic card?

It does not come with one. So technically it wouldn't be an upgrade, but an initial install. There is a slot to install one. But it needs to be low profile. I'm using the MSI NVIDIA GeForce GT 610 Low Profile in mine.
