This came with a mouse, keyboard, and power cable.  No VGA cable.

Yes it does have PCIe x16. (Or at least a x16 form factor port, i'm assuming it is x16)
No PCI ports. Layout starting closest to the CPU would be as follows:

PCIe
Note that this case is backward compared to standard computer cases, So the motherboard is upside-down. (This should not affect functionality)
