There are just 3 steps: 1) put in a AA battery / 2) turn on mouse via the switch on the bottom of the mouse / 3) insert the nano-receiver into an open USB port on your computer.

If your computer happens to not auto-install the driver (I know Vista & Win7 did for me), you should go to the downloads area of the hardware section on the Microsoft site.

what function is the side button for?

There are actually 2 side buttons.  By default, one is for "back" (previous page) and one for "forward".  These are mostly used while browsing web pages, but some other apps support those buttons.  The buttons can be assigned to other functions, but I find back and forward to be quite useful, so I haven't change them.

I have a Microsoft Wireless Desktop Receiver 3.1 for Keyboard and mouse. Will this mouse work with it (Microsoft Wireless Mobile Mouse 4000)?

No. Receivers are hard keyed to the keyboard and mouse they were included with.
