Does the controller that came with the refurbished console come with a 3.5mm headset jack?

No, it does not.  It has a Microsoft exclusive port which looks like a cross between a USB and an HDMI port.  You can buy a headset jack adapter that plugs in and has a 3.5 mm plug in (which is what my son did).   Otherwise, you will have to get a headset with that kind of matching port system.

Are you able to register with MicroSoft and receive full benefits of registration?  I bought a refurbished XBOX 360 years ago and was unable to properly register with MS so I'm a bit shy...

I was able to successfully register and use the Xbox as if it were brand new.

Yes but with a refurbished sticker around the top of the box.
