Has anyone experienced any problems with the Ryzen 7 9800X3D in this motherboard?

Nothing CPU related. Ive had both the 9800X3D and 9950X3D in this board and the only issue ive ever encountered is a problem with logging into microsoft after shutdown on both. When i enable EXPO it has zero issues logging in tho. That issue is not CPU dependant but a bios issue. Otherwise its been a perfect board with either CPU.

Does this MB share PCIE5 lanes with the GPU using 9000 series? What if you only use the main PCI_E1, and M2_1?

If you use only 1 m.2 you will kot lose any bandwidth while using M2_1 and PCI_E1. If you decide to use two SSDs, put the second SSD into M2_3 instead of M2_2 to keep the full x16 for PCI_E1. And a 3rd SSD put into M2_4 and entirely skip M2_2 if you want to keep the full x16 lanes open for the GPU.

Want to keep the RAM at least at 6400 MHZ while getting the highest amount of RAM.  Does this board work better with four 24 GB dimms on Dual Channel or two 48 GB dimms on single channel?

You will always get better clock speeds and latency with 2x stick vs 4x sticks. But if you are looking for aesthetics, you just have to go with 4x.
This is why I normally buy 4x, rated at lower clock speeds, because I care more about aesthetics than a negligible performance boost with OC at higher pricing. 
Running 5600mhz 64GB (4x 16GB).

Anyone having issues with PCI_E3 not recognizing your soundcard or like a network card 10Gbps or anything slotted into it? I have to restart my pc after every shutdown to get it to recognize my soundcard.

Yes.  I've been fighting an issue where PCIE_3 is not detected.  It's NEVER detected on a reboot and it's only detected on cold boots ~75% of the time.

Where are all of the audio ports?  It says the audio controller can do 7.1, but then there's no 3.5mm audio jacks for surround sound.  I really don't like this change MSI.  The audio ports is the only way I can run my surround.

hdmi is the only option- and that's better done from your gpu anyway. You can get actual master quality audio but only through the 7.1 including atmos capabilities of hdmi
