If I connect the two molex adapters to separate rails on different daisy chains to power a PCIe video graphics card, can I still use those two separate daisy chains that are powering the GPU to two power the hard drive and CD drive using the SATA connectors?

I don't see why not. It's all 12 volts, and the card itself will have onboard voltage regulation. In fact, you would probably WANT to put it on 2 rails, in order to distribute the load. And just because you have 2 "chains" or connectors doesn't mean you have to actual 12V rails inside the power supply.

Either way, it shouldn't matter.

Question 2

Can it be used to connect a Corsair cx600m psu that currently uses (2)  4-pin connectors to attach to the video card?  This looks like exactly what it's intended to do.  Just want to be sure mixing/matching cables not from the manufacturer is ok.
