Im looking for an extension cord to plug in my GPU fan into the mobo

will this fit the bill?

Works great, just make sure it is a 4-pin connection coming off the motherboard that provides PWM power management, i.e., variable fan speeds dependent on system or CPU temperature.  You can usually modify the rpm curve vs. temp setting through a motherboard mfgr's utility software.

Will this work with my 3-pin (Fractal) case fan cables & Gigabyte 4-pin headers?

Assuming it's a standard 3-pin connector it should work fine; the fourth pin (PWM) will remain unconnected (the edge of your 3-pin connector should just slide into the extension cable's socket next to the fourth pin) and the fan will simply run at full speed all the time.

The reverse should also hold true; a 4-pin fan connected to a 3-pin header will run at full speed if it receives no PWM signal. The only caveat in this case is to make sure there is physical space on the side of the 3-pin motherboard connector for the fourth pin socket to hang off -- also, if the motherboard pin headers are fully-enclosed 3-pin header instead of just the 3-pin with alignment tab, this wouldn't work (a fully-enclosed 3-pin header on the motherboard wouldn't leave room for the fourth pin socket on the cable).
