Does this have two rechargeable batteries and one cover or just one of each?

It has one rechargeable battery that is equivalent to the 2 AA batteries you would use otherwise. One cover. (Didn't fit with my NYKO recharger—possibly because it's an older model.)

My NYKO charger is probably 3 plus years old - item # 87060-A50. Will this kit work w/ my unit?

After looking up your NYKO item number it looks like you have a 4 Wii - mote charger. So yes this battery kit will work.
