Will this card fit a smaller form factor desktop? It is for an office that doesn't have the full-size towers.

Depending on the specific make and model of the smaller PC us is possible, however unlikely in most cases that are rated smaller than mid range. I suggest looking for a slimline card. One that is made for that exact purpose.

The specs state 1 HDMI mini and 1 DVI-I
yet the picture shows 2 DVI.
Could you please tell which one it is?

I have run two monitors [1920x1200] off of this card via the DVI ports from day 1.  No problems with this configuration to date.

I want to replace my VCard but do I have to use the same PCI Express 2.0 or can I use a 3.0?

Depending on your motherboard you should have no problem with a 3.0 card. If you have a 2.0 slot, you *might* see a performance dip from the specs listed. Also, make sure your power supply can readily power the upgrade!
