Does it come with pre applied thermal compound?

Yes, but the paste it comes with isn't very good. I recommend purchasing some.  It's best to have extra incase you mess up the first time.

Question 2

Will this fit on an LGA 1150 socket?
I have read before that anything that fits on an 1155 would fit on an 1150, is this true? On corsairs website they do not have 1150 listed but maybe because 1150 is rather new.

The issue isn't whether it fits the socket (which it does). The question is does it fit your chassis. I had to rotate the radiator 90 degrees from what I initially oriented the radiator in the chassis. Also had to remove one of the fans on the top of my ATX chassis.

Question 3

Can i replace these tubes with clear ones?  also, can i put my own liquid?

The tubing is not meant to be replaced, however, it can be it seems pretty easily by just twisting and pulling the tubing off the barbs on the pump and radiator. I recommend if you do replace the tubing with clear tubing that you ensure solid support by using a supportive spring around the length to keep it from folding as that would effectively kill your system.

While I can't comment on how to replace the tubing exactly, I will comment on how to replace the fluid (this is also good for refilling the pump should you ever realize it's running low years later), as follows:

First, you'll need the following supplies:
A second pair of hands (a friend)
12v power supply
Your H80
A large bowl or other container
Powder-free latex gloves (you don't want to taint your new solution)
1 gallon of distilled (not purified, SUPER IMPORTANT) water
Some aftermarket anti-fungal & anti-corrosion water cooling additive

Steps:
Take off fans from the H80 radiator
Remove one of the hoses, let it bleed
Keep both hoses connected to the pump
Keep the radiator above the elevation of the pump or else you'll bleed the pump dry (otherwise you'll dry it and have to manually prime the pump, ruining the new solution)
Prepare your new coolant with the proper ratio of anti-fungal/anti-corrosion solution to distilled water (on the bottle) in the large bowl
Strap on your gloves and dip the bottom of the radiator into the water so the barbs are completely covered, keep about a half inch of water above the opening to prevent it from drawing air into the system (air will mess with the pump's impeller)
take the loose hose from the pump and dip the end into the water, half inch as well
Have your friend connect the 12v supply to the pump and let it run until you only see your solution running through.
Reconnect the loose hose under the surface of the water.

You're done! This is NOT recommended for people new to watercooling, always check for leaks afterwards before installing!

Question 4

What software can I use to control the fan speed?

There really is no software. Just the three speeds already programmed in by pressing the center button on the pump. Unless you choose not to plug the fans into the pump but rather into a separate fan controller or the motherboard (of it has two plugs for CPU fan like some high end boards do) in which case you can control the fans that way.

do the tubes have to be mounted below the radiator or can the unit be mounted tube side up?

If you don't want consistent air/gurgling through your cooling rig, then I'd surely put the tubes at the bottom. any air will stay at the top, and out of the loop. I have overheated CPU's when benching due to air.
