Do I have to use the manual speed controller or can I use it to hook directly to the motherboard as a system fan and the system determine the speed?

You don't need to use the speed controller. You can hook the fan straight to the motherboard. The speed controller is a nice feature though, and the main reason I bought a few of these fans.
