Can you charge 1 controller without having both controllers on the charger?

Yes.  You can dock any controller with these included batteries into either slot at any time.

Simple question-does the controller stay powered on while charging? I have a specific use in mind, in which the user would use it for specific tasks, pause to answer some questions, then return to use in the same game. Normal wireless controllers time-out after 10-15 mins, which severely interrupts the flow I am trying to maintain, so I am looking for a simple method that will prevent the controller from going to sleep, while maintaining the benefit of a wireless controller.

I tried mine. If the controller is on and connected, it turns off when placed in the cradle. It can then be turned back on, but it will still time out after the normal 10-15 minute period and disconnect.

what size batteries are these? 1100mAh?

Per the Manufacturer specifications, this item appears to have 2 1800mAh batteries that are capable of holding charge for up to 25 hours each.
