Does this support RAID configurations?

Each of the 3 bays holds 4x sata drives and has 4x sata connections on the back where the fan is located. Raid will solely depend on whatever HBA or sata connections/controller that is on your mobo or installed in the PCIE slot.  The drive bays are hot swap capable.

What is the maximum CPU Cooler height that will fit?

Max is about 6". I would make sure anything you get is no more than 5.750" tall just to be sure. I tried to use my Cooler Master Hyper 212 Evo CPU Cooler, 4 CDC Heatpipes, 120mm PWM Fan, and it was about 0.250" too tall.

Question 3

Docs say it supports SAS, but the entire hotswap configuration is around SATA.  Can you plug a SAS drive into the bay and convert to SATA on the other side?  Will that work?  What are the performance consequences of this if any?  Tried getitng through support, but it's atrocious, even calling right when they open.

Does this have the hd indicators on each drive bay?

Yes it does. Each bay will light blue only  when a drive is installed. If you don't have enough SATA ports on your motherboard you will need an additional SATA card and room to install it on the board. I got this one ( BEYIMEI PCIE 4X SATA Card 10 Ports ) from another website and it was plug and play. Worked perfect.
