does this unit come with the motherboard? i am confused

Yes, this unit does come with the mother board. The only thing that I had to buy additionally was a cd/dvd drive. The computer comes ready to use (after 10 minute assembly) and only needs the operating system and various software. Best computer for the money I ever bought!

Question 2

Is this an all-in-one computer or do I have to buy the parts separately?  If the latter, what all would I need to get with it for it to be functional?

This is a case with a system board, power supply and cooler but no processor, hard drive, optical drive or memory.  You will need to purchase these separately as well as a mouse and keyboard.  While this is a well designed small foot print case with a heat pipe to radiator cooler that exhausts the processor heat directly outside the case it has limitations in the area of power and expansion slots.  If you don't need the the small case size there are cheaper and better ways to build.  If size is a major consideration then I would highly recommend this case.  It will also accept the older "G" series Pentium processors as well as the latter "i" series processors.  I bought three of these with a G860 processor to install in a dentist office where room was a problem and they worked out great.  I hope this helps.

I purchased this box + Kingston Technology ValueRAM 16 GB Kit of 2 (2x8 GB Modules) 1333MHz DDR3 PC3-10600 Non-ECC CL9 DIMM Motherboard Memory (KVR13N9K2/16) According to Kingston site, it should work. I found that only one DIMM slot on the motherboard works. Both chips work in that slot, but as soon as I move them to another slot, or add another DIMM, the box will not go into BIOS at all and does not boot. 
Is there a compatibility issue here, or a switch setting on the MB / BIOS that I'm missing, like "voltage"?

I have built dozens of this Shuttle model.  Unfortunately, the configurations I have built are only running 8Gb (2x4)DDR3 1333Mhz.  In looking at Shuttles spec for the motherboard, it is supposed to be able to handle a max of 16Gb.  My suggestion is to give a email shuttle support.  They have been very helpful in the past. I had to request a BIOS change in order to get the analog video output from the DVI-I port to communicate properly with a VGA monitor.  That being said, if there is a system issue that is causing the incompatibility with the ram you have selected, Shuttle should be able to either provide a fix, or suggest a brand that will better integrate with the SH61R4 motherboard.

Question 4

Have you plugged into the S/PDIF connector on the motherboard? If so, which cable did you use? I've bought an S/PDIF bracket (with coax and TOSlink connectors) but it doesn't have the right connector and I don't have the right one lying around. Thanks!

Does this support any sort of Back-up system such as RAID?

Not really - limited and not much room for additional drives.  Best you might do is something like a low-profile Promise card and two drives for RAID 0/1.  If you're wanting a server box this probably isn't it.
