Question 1

Is the IR receiver programmable? or will it only work with the Silverstone remote it comes with ? ..I want to use my cell phones IR as the remote controller..thanks :)

This is not an IR receiver. It uses a radio frequency, I’m guessing somewhere in the 2.4 ghz range, as with most consumer electronics. It can register through several walls; I use mine to turn my computer on from my basement.

I want to power ON a Home Theater computer (HTPC) with a remote control that is inside an Entertainment Center. 
 One of only two Newegg reviews says it will only power the computer OFF!
Will this Silverstone SST-ES02-USB Remote Switch Kit turn ON the computer as well or NOT?

Yes it will turn off as well as turn on the PC! The only thing you need to make sure is that the USB 2.0 header on the motherboard is still powered while the PC is off. The 2.0 header is what powers the receiver.

Question 3

will this work with a usb 3.0 header adapter to usb 2.0 male header? or does it need direct connection to the mother board via the usb 2.0 header?  thank you

As far as I know, you should be able to use whatever conversion cables necessary to get to the 2.0 header that you can see in the picture. I have mine connected through an internal USB 2.0 splitter and it works just fine
