I just needed to know if these screws would work for mounting my motherboard?

These are the general size for mounting things like a power supply unit, that's what I used them for. Typically for a motherboard, you need risers that go on the back, to keep it off the side of your case. Such as: http://www.newegg.com/Product/Product.aspx?Item=N82E16811993015&cm_re=motherboard_standoff_screws-_-11-993-015-_-Product The threading of these screws (6-32) matches that of your typical risers, and could be used in conjunction with them.

These will fit case fan holes, correct?

They fit as in they are the correct circumstance. But many fans are designed for longer screws. So bear that in mind.

Of the 5 fans I have running in my build, only 2 of them would work with these. The other three need longer "Fan Screws" especially the ones that connect the fan to a water-cooling radiator.

Just to be safe, you might want to consider a package of screws of different sizes (especially longer ones)
