Question 1

Is this really perfect case?  After reading the review by the person who said it was a "Nearly-Perfect case" I want to know more about the farts scratching the side panels.   Has any one else experienced the same experience?  I am a little worried because  my staple diet consists of beans for breakfast, lunch and dinner.  Then I have a bowl of papaya fruit diced with cabbage for a delicious and healthy dessert!  Also, I am lactose intolerant but refuse to give up dairy.  I really like this case but really need to know if this is true that this case flatulence scratching the panels.  Thanks!

Every case is bound to have imperfections. I personally have not experienced the scratching on the side of the case, but I do love your sense of humor! The case is actually much sturdier than everyone makes it out to be. I recommend cleaning the side panels with a non abrasive cleaner to get off any residue left behind from the protective seal.  Overall, I truly enjoy this little case. I made a gaming build using it and really rocks!

About RAIDMAX Atomic ITX-107WB case, I was wondering will the case fit MSI H81M-P33 that is about 8.9 inches? (micro itx not mini itx). if i remove that hard drive cage.

Yes I usually put that board in on a regular and throw in g3258 Oc'd 
But you have to remove the ssd mount permanently.
But power supply bracket temporarily to fit it. It's little trick I do.
But not all video cards will fit

Question 3

I am looking for an ITX case that can support a e-ITX motherboard (8.40" x 6.70"). How much more room is there at the top of the case from the motherboard? Can the extra 1.7" fit?

I'm afraid not without modification, at the least.  At the top of the case is a metal bracket where the HDD goes...so there is not enough clearance...at the back is where the power supply goes...I have a full size atx power supply in there (perhaps you can find a thinner one).  But at the very least you'd have to trim off that bracket for the HDD at the top.  I'd look at something else if are married to that motherboard.

What is the maximum size of Video Card that can fit in this case if a standard ATX PSU used?

I put an EVGA GTX 960 (EVGA 04G-P4-3962-KR) in along with the RAIDMAX Thunder V2 535W .  I got about 1mm clearance between the card and the PSU.  Cable management was tight, but not too hard to deal with.

How adequate is the ventilation in this case? And with what sort of cooling setups?

I used an ASRock Z97E-ITX/ac motherboard.  I ended up using the stock CPU fan because of the way the back lines up.  Installing anything with screws on the bottom would be hard.  Anything that just clips in would be best.  You could probably manage to do it, but I'm not overclocking or anythimg.  
You pretty much get the PSU to pull air in from underneath and out the back with a fan on the back to help airflow. It seems to stay cool pretty well.
