Can this board run JBOD or in another word can the sata ports be run as individual drives?

Insofar as I understand your question, yes. I have 2 hard drives in it and they're run as just individual drives. They're not RAIDed or anything like that. I never set up a RAID for it as I didn't want it, but according to the mobo manual, the H87 chipset supports RAID 0, 1, 5, and 10.

If by JBOD you mean that the mobo will pool several individual drives into one big single drive, then I don't believe the mobo does that. Although, I'm doing exactly that in software. I'm currently using the mobo in a headless ubuntu server running greyhole to pool the hard drives into a single storage array. Basically like Driver Extender from Windows Home Server V1.

The MOBO will support 3TB and 4TB+ drives.  However, if you want to have a volume larger than 2.2TB in Windows, you will have to use the GPT format, rather than MBR. GPT formatted drives can be read using windows, but if you want to use the GPT formatted drive as a boot drive, it works as long as you use 64-bit windows and UEFI.  My working setup uses Win 8.1 64-bit, has a 1TB boot drive, two 3TB drives as a mirrored Storage Spaces volume and a 4TB file history drive.

There are drivers available from ASUS website for Windows XP but they are limited so you may not have access to all of the hardware drivers. On a side note, XP support is going to be dropped by Microsoft soon.  You may want to look into getting, at the very least, Vista if the software you are trying to run is not compatible with Windows 7 or Windows 8.

I paired it with 2 sticks of this: http://www.newegg.com/Product/Product.aspx?Item=N82E16820148654 The build has been solid, although I have not run memtest86 or anything other than regular day-to-day use. I got a pretty good deal on them and I wanted low-profile DDR3 with low latency. Low-profile since I was building a small HTPC, and I didn't know how much physical clearance I would have. These sticks are also low-voltage (and theoretically lower power). According to Jeff Atwood (search Jeff Atwood 2013 HTPC), the DDR3 speed affects Haswell's GPU performance. The optimum is DDR3 1866, but DDR3 1600 tends to be more cost-effective and provides the best value.

You should be able to insert and use anything between PCIe x1 - PCIe x16 in a PCIe x16 slot.

... i fail to see the reasoning behind this question.  It's a Mini-ITX motherboard.  One PCI-Espress expansion slot.  No different from M-ATX or standard ATX motherboards... just that they have more slots.  The display connections still end up at the back of the case as usual.  As for which video card you can use, that all depends on what the case you decide to put it in can support length-wise.

According to Asus this is compatible with G3220 CPU as long as it has bios 701.  What bios does this ship with, and how do I update bios if only cpu I have is G3220?

I am using the G3220 processor (and also the 4771) on this board.  I've not had one fail to boot up.

However, one of the first things I do  is to upgrade the BIOS to the latest available version.  There is a built-in utility to do the update from a biols image file on a USB flash drive.

I have had trouble with some Linux kernels from about 2 years ago that don't boot on this board.  But older kernels and newer kernels run just fine.

I bought an Intel Core i5-4590 3.3GHz (LGA1150) and it works great, without any updates to the bios.

I am also using the integrated graphics without any issues.

Don't know why it matters, or you'd even ask.  You're insane not to upgrade to the latest BIOS on any new board as soon as you have it booting.
