I would like to replace the handles with something that doesn't stand out as far as these. Can the handles be removed from the front mounting bracket on each side, or is the bracket and handle one solid piece?

Yes. The handles are each attached to the flange by two phillips screws.

Is there enough clearance for a 5970 graphics card? I think they're 12.9 inches long.

I have two GTX 780's installed with plenty of room. I just measured them and they're about 11.5 inches but there is room out to about 13.5 inches. The limit is a small barrier that serves as a cable guide. It's studded in place, but could easily be removed if necessary, though I don't think it would be.
