Are the 5.25" drive bays removable? I'm planning on building a server with Rosewill 3 x 5.25-Inch to 4 x 3.5-Inch Hot-swap SATAIII/SAS Hard Disk Drive Cage (RSV-SATA-Cage-34) and it needs 3 x 5.25" drive bays to mount it.

On the Cooler Master Elite 350 enclosure, the 5.25" drive bays are usable. It is necessary to pop out the plastic bay covers; the sheet metal bay covers need to be removed; and the individual bay shelf supports may need to be bent out of the way. The drive bay cage itself is not removable; as it extends from top to bottom of the enclosure, providing 5.25" bays up top, and 3.5" bays toward the bottom. I looked at the picture of the cage on newegg.com, it seems to provide provision for the shelf supports. Looks like it will work.

Just wondering if the io panel on the front can be removed so that a second exposed 3.5" device can be installed?

Will this case fit with my Cooler Master Hyper 212 EVO  CPU cooler?

I don't see why the cooler wouldn't work with this case because the cooler is 120mm tall which is a little less than 5 inches and the case is 7.08 inches deep so even with your risers and motherboard you should have two inches or a little less clearance between the cooler and the case side panel.

can the psu power a geforce gtx 660?

If you check the specifications for the GeForce GTX 660 --- and you can do this online, just like I did --- you will see that the minimum (REPEAT, MINIMUM) power requirement is 450W. This computer case, with a 500W power supply, if loaded with the GTX 660, would only have 50W remaining for all the rest of the installations (hard drives, DVD drives, USB resources, etc.), and since the GTX 660 uses 450W minimum, how many more watts would it claim while running some power intensive gaming software? While this computer case is great for general computer usage, it is not intended for gaming use. I did not purchase this case for gaming use, I purchased it to rebuild an ordinary Win7 computer running ordinary computing tasks. For that kind of use, this case is ideal and I would recommend it to anyone, but for gaming use where a power hungry video card is used, this case is not suitable --- just add up the watts.

Yes but if you want the hoses from your radiator in the front then you will have a hard time fitting a 5.25 disk drive.
