are the motherboard mounts pre-installed?

If you mean the stand off screws which the motherboard is placed on top of, then no.
You have to thread them in, and I had trouble with one of them not going in correctly.

so I plan on getting a water cooling for my cpu (corsair h50) and also a hybrid cooled gpu. Will I have enough room for both of these???

I think you'll be fine, I've got a corsair cooler and a Windforce gtx 1070 with tons of room.  This case is amazing.  Highly recommend.

Which 5.25 two bay internal drive enclosure works with this case? I would like two have two DVD/Blu ray drives.

I have the same issue as you, I asked CoolerMaster customer services, they told me 5.25 drive are not available for this case. I checked their site too, no sign of 5.25 drive bay

Yes,  along with extra standoffs just in case you would like to use an eATX motherboard.

Does it supports 12x13" eATX motherboard?

it will take an e-atx 12" x 13" motherboard, but you can't have 5 1/4" drives installed with one. There isn't a case under 100$ where you can. Even the Rosewill Gungnir X doesn't allow 5 1/4" drives with that size motherboard.

Where is the optional case fan bracket to let me use a third front fan? I tried looking through Cooler Master's website, but I can't seem to locate it.

Where can we get FreeFrom accessory for this case? (SSD pocket, front panel replacement... etc) I don't think Cooler Master Store have them.

Not sure about side panels, but you can find the SSD bracket from the cooler master website. Just be careful you don't buy the mastercase 5 ones, they are different.
