Will the rubber grommets on the Corsair 400r top and side vents interfere with the magnets?

I would say no. Looking at the pictures of the 400r make it look like the small rubber grommets shouldn't make a problem. I may be wrong, but it definitely looks like you will be totally fine

Will this work for the top of a Corsair Air 540?

No. I bought one just got this and was very disappointed. It will work if you want to keep the top plastic mesh piece of the 540 off. This filter is just too thick to be able to put the piece back on.

Question 3

How many magnets are built into the filter, can they be removed, and would the magnets pose a threat to the electronics in the computer?

There are 13 magnets which are glued in place. And, if you keep them off you mother board and on the computer case, they pose no threat to your system.
I'm using 2 on a mid ATX Thermaltake Dokker case and they work beautifully on my pos. pressure system ! Just keep them clean ;)

I haven't bought the case yet and won't buy it if I can't cover up those holes at the bottom of the case.  Does anyone know if this will fit on the bottom of the Corsair Air 540 case?

I don't understand this.  What "holes at the bottom"?  I'm holding up my Oricos and, if any complaint, it's the LACK of heat-escape holes I'd complain about.  "Fit ON THE BOTTOM of a Corsair 540"?  I don't understand.  You mean, have the 540 SIT ON THIS?  WHY?  Or this sit ON a 540?  Surely you don't mean "sit INSIDE a 540", do you?

Question 6

Has anyone tried this with the Corsair 350D? For the top panel.

I've use it on my Antec P280 for my Swiftech H220 water cooler, which is mounted in the top 240mm radiator fan slot.  It fits perfectly and I don't see a reason why it shouldn't fit on top of the 350D the same way.  The 240mm radiator slots are probably standardized.  The magnetic strip does a good job of holding it in place.
