Will this cpu work with SUPERMICRO AOC-SAS2LP-MV8 PCI-Express 2.0 x8 SATA / SAS 8-Port Controller Card?

AOC-SAS2LP-MV8 is just a controller card.  As long as the Proc and MB are compatible with each other the controller card and compatibility will most likely depend on the MB chipset and any limitations set to it (MB Chipset.)  The Proc should compute the commands from the controller with no issues just make sure you are using the correct PCI-X port and that the MB supports it (PCI-X 2.0).  If you have difficultly using the card then most likely will fall to MB chipset and BIOS versions - check for chipset updates on working OS or BIOS updates if new OS install.

Is this processor compatible with the GA-H87TN motherboard? If not, can you point me to a Thin mini-ITX motherboard this processor is compatible with?

It doesn't appear that the GA-H87TN is compatible with the Xeon E3 series. Look up PC Part Picker on Google. Their filters can guide you with selecting a compatible Thin mini-ITX.
