Question 1

I would like to only use the bottom 3 hard drive slots. Can i remove the empty slots above those? l want to literally take them out.

It appears to me after inspecting my case that the entire 12 drive rack is one piece, so if it was removed, you wouldn't have 3 slots remaining.  Also, the 12 drive rack does have some rivets holding it in place, so removing it would require more than just removing screws.  hope this helps.  This case is really made for adding a bunch of drives, but that said, you might have special plans for the space.  The case is very large...

Can this case fit an XL-ATX mobo?

Yes, it will fit pretty much any ATX standard. I crammed a 13.68" x 14" supermicro board in there, but it did require modifications. It includes some 'nuts' for the motherboard stand-offs, so if the hole placement isn't quite right, you can drill holes and move the stand-offs where they need to be. Be sure to check all stand-offs so you don't short anything out.

Question 3

In reference to the 12 slots. Is it a total of 12 with 2 for the 5 1/2" bays? Or is 
12  3 1/2" slots plus 2 5 1/2" bays?

I am not sure I finely bought the PC-9N because the PC-A75 was to big it is a series tower.

Question 4

I see inserts on the top and back that can be removed in order to install extra case fans. Are these 120mm or 140mm?

The instructions that came with the case should say what size of fans it will hold. If all else fails just measure the size of the opening, one side should measure 120mm or 140mm, thus the name of the fan :) Just make sure that the two screw holes are inside the 120mm measurement, if they fall outside of that then you will need a 140mm fan. For example, a 120 mm fan I have measures 120mm, the two mounting holes on the one side measure 105mm from center to center. Hope this helps.

Has anyone noticed if the case rattles at all, like from fan vibration or whatever?

I've had my system running in this case, and I have not noticed any rattling. I'm running a i7 3770 and a GTX 660, and a PC Power & Cooling 700w PSU, and everything is running fine.

If you run all the fans at full blast, you might hear a tad of noise, but couldn't say for sure.

Does this case really have 12 exp. slots?

Yes, just counted mine.  There are 12 internal HD slots 3 1/2 inch, stacked on top of one anther ate= the front of the case.

Can an eVGA X79 (XL-ATX) fit in this case?

Yes it will support a eVGA X79 (XL-ATX) board.  In fact it will support up to a HPTX board, which measures 15 x 13.6.

If a user needs two BD drives and a card reader, how would that set up be negotiated?

There is only room for two external devices. Additionally there is no real need for two bd drives unless the user really finds it necessary to streamline what ever process he has.

Do I need to add extra fans if I plan on putting 4 or more Hard drives in this case. If so what fans would I need and where would I put them?

The airflow in this case is very good; large interior dimensions, multiple front fans and good rear exhaust. Depending on your drives, you shouldn't need additional cooling. If the S.M.A.R.T. data from your drives starts indicating an overheating issue, additional hard drive fans could be mounted directly to the drives themselves.

Question 10

Do the front 140mm fans and the rear 120mm fan use 3-pin or 4-pin connectors? I am putting a Supermicro X7 DB8 motherboard in and the manual says to use all 3-pin or all 4-pin fans if I want the BIOS to control fan speed. I would prefer to use all 4-pin fans, but if the case fans are 3-pin I'd have to purchase four additional 4-pin fans.

three pin, though  four pin fans work in three pin, as well three pin works in two pin... so long as the the tabs line up. even if they dont you can usually force it in without breaking anything. or buy an adapter.

this is all thanks to the wonders of standard connectors. were the first two pins on fan connector give it power, the second two are for speed adjustment, and speed monitoring.
