I've seen the word "cover" used in connection with these computers. What does that mean? And do these computers come with a keyboard?

It does not come with a cover-you only get the screen. You have to purchase the keyboard/pen and protective cover separately.

The description says that this model doesn't come with the pen. This would be the first time I've seen an I5 version that doesn't at least come with the pen. Could someone verify?

Sadly true. You have to buy it separately. As note-taking was a reason I got it, I did purchase the latest/greatest pen ($99!). I am pleased with its performance and the overall performance of the device.
