Question 1

I bought this model unit in 2009 and plan to upgrade MB, etc.  What has changed for this between then and now and can I get an upgrade to the box itself without buying a new box (might not be worth upgrade)?

Greetings!! The only difference between the case from 09 and today is that they replaced the front side USB 2.0 with 3.0. Other than that, same case.

As far as getting an upgrade for the box, I do not believe so. Not aware of one anyways.

Is this case compatible with Asus Q87M-E LGA 1150 motherboard and Intel Core I-5 4750S Haswell 2.9 Hz Lga chipset?

Hi Newegg forwarded your question to me because I've bought several of these cases over the years.  And, the honest answer is "I don't know" because I've never used that particular mother board.  But, having said that, I'm 98% certain that the case is compatible.  This is a general-purpose case that will work with just about any mother board.  We have bought this same case four separate times over the last 6 years.  And, each time we've used a different motherboard.  And, as you can probably guess since we keep buying the same model,  we're pretty happy with the case.  It's sturdy, quiet and well-ventilated.  It's also very roomy which makes it very easy to work on.  You can practically climb inside the case and close the cover on yourself!  Hope this helps.

I have missed place the key to my Antec Sonata III.  Is there a replacement option for this key or has anyone had this problem before?

I currently have this case and I love it. However, my mobo just went out and I'm looking to upgrade my pc anyways. I plan on upgrading the power supply to one that will supply more wattage. Could any power supply fit this case or would I have to get another case as well?

I'm interested in Antec HCG M HCG-750M 750W ATX12V. Would that fit/work?

The mounting is the same between different models of power supplies.  The only issue that could come into play would be the depth of the power supply, but theres plenty of room up top to facilitate probably even into the 1000W power supply range.  Short answer: Yes, a 750W Antec PSU should fit just fine.

Can you add more fans to this case, and if so, what size?

No, not easily.  There is a single mount on the rear panel.  Air is filtered at the front and flows front-to-back.  I replaced the provided case fan with a PWM (pulse-width-modulated) fan of good
quality.  It never runs more than 1/3 speed (inaudable) while running an ASUS Saber Tooth MB, 16 GB RAM, advanced video, and an 800 W power supply (which has it's own quiet fan).  I own 9 of the Sonata III cases. -- Larry, EE, PE
