What is the thread size for the pre-drilled screw holes--are they M3 (for 2.5" drives) or 6-32 (for 3.5" drives)?

It has both. If you look at the picture - the left hand side has pins to hold the 2.5 inch drive, but then there are square holes on the right side to put a screw into the other side of the 2.5 inch drive. The 2.5 inch drive is now inside of the enclosure and entire enclosure can be mounted with 3.5 inch screws. The only caveat is that it uses three 3.5 inch screws due to the location of the 2.5 inch drive which blocks the fourth screw.
