I see there is 5 m.2 slots. If i populate the one between the GPU slot and the CPU, do i still keep the x16 lanes for the GPU or do it drop to x8?

If you populate the M.2_2 slot, the PCIEX16_1 will run at x8, and M.2_3 will run at x4.
