Is this product only controlled by the motherboard via a 5V rgb header, or does the controller link up to the SATA to the pc to disregard the RGB header requirement?

With this controller you have 2 options. 1. If your motherboard has a 3 pin addressable header  it can be plugged in there and it will follow the rgb lighting from the board. 2. If your board does not have an addressable header then use the included 3 button controller to change your rgb colors. In my build I do have the correct header but I use the included 3 button controller instead, but you have to use one or the other. The included sata is just to power the box. The addressable header on my board controls a pair of rgb strips. I use the Phanteks box to control 6 of their digital halo rgb fan frames. You should check them out, they are great over rgb and non rgb fans. Also sold here.

Can you adjust the brightness of the LEDS with the controller?

not that I know of because i’m only able to use the remote that came with it that controls the speed, the colors, and different modes like RGB, dimmer mode, and the LED go in one direction mode... you can try if your motherboard supports it then maybe you can adjust the brightness.
