i am looking to tie in 6 Squa RGB fans to the rub header on the mb, does this controller work with Asus Aura sync control software?

This fan controller only has three and four pin fan headers, no RGB headers, so it will only control the speed of your fans, not the LEDs. 
You will need to find out what type of RGB header your fans have, and find either an LED/RGB controller that supports that header, or a fan controller that specifically supports controllable LEDs. I recommend looking to see if the manufacturer has a specific controller they recommend! 
Keep in mind, if your fans do not specifically have controllable/addressable LEDs, then they will not work with aura sync at all. Also, some manufacturers like corsair for example, build their fans with proprietary headers that only work with a specific brand of controller, so keep an eye out for that too!

I got 4 fan with 3pin connector, it is possible to control from motherboard (DC, not PWM) with this product?

Depends if your board has enough fan headers. And if they pins will fit. Usually, 3 pin fans will work just fine with 4 pin and 3 pin fan headers. If you’re asking about controlling the hub itself and therefore the fans from the board, I think it only has the remote.

can the fans be selected to "OFF" or are they always "ON"?

The fans are always on but the speed can be adjusted. You can use the manual control which has three speed settings or you can connect it to a system fan connector on your motherboard which will control your fan speed according to the heat sensors on your motherboard.

Does this support RGB fans?

it supports 3 and 4-pin fan headers. if a fan has a fan header and a cable for rgb, it will not support the rgb cable.

If I have more than three 3-pin fans (5), can I just plug them into the 4-pin slots or would that cause problems? If it did cause problems would it be an okay solution to get two way splitters for the 3-pin slots?

Yes, you can plug the 3-pin fans into the 4-pins with no issues.

Do 3-pin fans still function with PWM if inserted into the 4 pin slots? One of the reviews states that 3-pin fans work in the 4-pin slots

They will still function, but may not have speed control. The 3-pin slots use DC voltage regulation, and I'm not sure if the 4-pins are set up to do that or not. Actual PWM ONLY works with 4-pin fans.

Can 3 pin fans be used in the 4 pin fan headers on the controller?

Yes, but it will run at full speed only. You have to plug 3-pin into 3-pin to get speed control from either MB or remote control.

Does the manual switch keep its setting when power is lost?  In other words: If you have the fans set to high and the system reboots, will they still be set to high?

The fan plug on my motherboard is a 3 pin. Will this work with a 3 pin connection from the motherboard to the controller?

You connect the fan(s) to the controller, then a SATA power cable from your PSU to the controller.  You need a 4 pin motherboard fan connection to benefit from PWM from the motherboard.  Otherwise, you can just use the remote to control fan speed.
