Can i install an optical drive in this?

Yes it holds a 5.25 drive. Also 3.5. The only issue i had with the case was my graphics card was to large to fit. But it is a larger graphics card. The front is just a cover that swings open which reveals the cd/dvd drives.

What is the blue SS cable coming from the front for?  I am having post issues and need to determine where the issue is.

Would this case fit a MOBO that is 12.0" x 9.6"
12in by 9.6in right?

I believe so. I will double check when I get home and update it...this is a larger case, we had to replace a MICRO case that was a gift because LOL it was a micro case. this one fits a much larger mother board

is there a way to take out the tray the separates the 3.5 inch and 5.25 inch bays?

I don't really see any place to mount a double radiator, so you'd need a smaller cooler
