Question 1

I thinking about using this mobo for linux server and using rsync from windows (cygwin or cwsync) to this box. I have looked on Tyan website and looks like you can install linux just fine. Should i have any problems with installing a distro?

No problem, it's a standard C226 motherboard. I tested several Linux distros and FreeBSD on it before settling on hardened Gentoo. I don't use the board's server management features. The only issue I've had is with hardware monitoring -- I couldn't get the Nuvoton driver working, so I just use the ACPI driver (I have no fans to monitor - this board's DIMM socket arrangement allows it to fit fanless cases like the Streacom, HDPlex, etc., so I just watch CPU temp). Packaged kernels would probably work fine, but I didn't pay much attention when I was testing them. Good luck.

Question 2

Can I squeeze Noctua NH-U12S cooler on this board? I want to passively cool the e3-1240L v3 (25W) CPU.

I haven't tried, but Noctua claims "100% compatibility with tall RAM modules" and nothing on the board is taller than a RAM module.  I haven't measured it but it looks like the closest PCIe slot is far enough from the CPU to clear the 125mm width of the cooler.

I'm using a Noctua NH-L9i which is not fanless, but very quiet, small, and will handle up to 65W.  The NH-L9x65 is similar but taller.

Neither the Tyan board nor the Xeon E3-1240L include video.  I'm using a 54W Core i3-4150 which does have video and supports ECC.  You might consider a 35W Core-i3 (T suffix).

Question 3

Does this motherboard have full support for ECC memory?

The S5535 and S5535-HE are two different boards. They use different chipsets. In non-HE version uses unbuffered non-ECC, while the HE version uses unbuffered ECC memory.
